Default P0016 But cam tool fits and TDC set.

I recently replaced the engine on my 2010 Cx-7, now I'm getting the P0016 code with no other codes. The code will only appear after restarting, I have no odd noises, and no trouble starting and driving. But here's the kicker, I checked the timing with my timing kit, all 4 cam lobes on cylinder 1 are in the upright position, cylinder 1 is at TDC, and the crank pulley is in the correct position. All sensors associated woth this have been swapped for the previous working ones.

Note: I did initially put the crank pulley on incorrectly, but even after fixing that error I still have the code.

This car is giving me a headache so any advice or probable causes would be much appreciated.

Are you using both the cam locking plate and crank locking pin?

Yes, both when resetting the crank pulley and to rechecking the timing.

Have you tried swapping sensors over from your old engine?

While I was checking the timing I swapped in the old cam, vvt, and crank sensors. Is it possible the crank sensor wires could be damaged? They did over heat the car like no tomorrow.
