My wife's 2002 Protege 5 engine is fried. It doesn't look like it make financial sense to have a mechanic do an engine swap for us. Has anyone done this?

I've rebuilt a few motorcycle engines and have done a bit of work on cars too, but nothing this complex. I'm wondering how complex this will be. Does anyone know if I can leave the automatic transmission in the car? What about the air conditioning system, can I leave it hooked up and remove it from the engine so I don't have to have someone recharge it?

What are the gotchas in doing this?
