Could remove and pad it w/some silicone, perhaps?
Sure it's the door handle and not the ever annoying door drains?

well im not sure. when i go outside and hold the door handle it stops the vibrating, so i am pretty sure that it is the door handle, is there a screw of something that I can tighten?

I've not had one apart... yet, but I'm sure there's at least one screw in there somewhere.
You may just have to do some exploratory surgery to find outthe what's, when's and where's of it all.
Before taking the door apart, as a test try putting a few little pieces of tape over the drain vents at the bottom of the door. Most complaints I've heard have to do with the plastic flap that's supposed to act as a one way valve under there. I don't use my stereo muchbut even I've heard them cause vibrations/noise.
