Default DE Mazda2 light load misfire

Sorry in advance for the long post
I'm having a issue with my 2010 DE manual with very low km's which feels like a slight misfire at light load. Cold start and idle is great but as soon as you are at cruising speed there's a slight miss which almost feels like driving into strong gusting wind. The problem also seems exaggerated with the a/c running. It still seems to have plenty of power up hills and isn't really noticeable once you apply some throttle. It is definitely most noticeable when you hold it in a lower gear with minimal load so there is more rpm and I'm assuming more vacuum.
I had to swap the engine in it as it was damaged so I'm lucky to have a heap of parts to throw at it. I've basically changed every sensor on the engine except O2 and haven't swapped the actual egr valve. Have also cleaned the maf and tried another battery. The car is not showing any fault codes on the scanner which is making it hard to narrow down. Fuel mixtures look pretty good on the scan tool and corrections seem to be within acceptable percentages. Not sure if changing the intake manifold and injectors will achieve anything.

I'm just about lost for ideas with this thing so any suggestions would be much appreciated.

Did you sort this out?
we have bought a ‘64 Mazda 2 for my son. Seemed fine for a couple of weeks and now it seems to be doing exactly this.
