Am not sure i just brought this car 3 months ago, does the 2000 1.6l protege have a fuel filter though? I heard they don't if they do have one do you know where it is?

Never seen a car that didn't have a fuel filter, google it.

Guys i was wondering can a leaky valve cover gasket cause this rough idle problem? Also could a air filter box thats not sealed properly due to a broken clip cause a rough idle?

My car is experience both of these problems since i got the car.

niether one. If you have an intake leak downstream of the sensor, then it could cause a fuel/air ratio problem.

Until you replace the fuel filter, I cannot help you.

A leaky valve cover gasket could cause misfiring when there is oil in the spark plug wells.
