I recently purchased a 2016 CX-5 and noticed that all the small rock chips in paint on the roof are rusting. The picture below shows paint blistering around one of the small dings. So far I've counted around six rust spots on the roof. The total size of each area which includes the blistering paint is around the size of a dime. There are plenty of rock dings on the hood but none are rusting like those on the roof. Any suggestion as to why this is happening on the roof only and what I should do about it..
Following this thread closely as my daughter's 2014 Mazda3 is having the same issue. I bought touch up paint from the dealer, but need to somehow remove the rust first before applying it.

I just got some touch up paint for my wife and it cane with a very small sanding point attached to the marker. I just got paint for my Infiniti and it didn't include the sanding point. We will share it, but our chips are Very small.

It will be expensive at a body shop. I had my car checked out with four VERY small ( took the body guy a few minutes to find all four) paint chips. The shop and the dealer both quoted $1,200.00. The whole roof has to be done to ensure matching. Bought a touch up pen and kicking the can down the road.
1st step would be to contact your local dealer and book it in for inspection and a case to be lodge with your national Mazda corporation.
I think this is my best option at this time. It will be difficult to touch these areas up because of the size of areas to be sanded, treated and painted. I'm also interested in Mazda's explanation as to why the roof is rusting but not the hood. I suspect the hood has some additional rust proofing/protection.
Follow up: I called the Mazda rep who opened a case number. He then referred me to a local dealer who will be taking pictures and acting as the go between. I'll let you all know what comes out of this.
I've been in the exact same situation you are in with a 2014 CX5 I've had in the past. It's not likely Mazda ist going to do anything for you. I ended up opening up a claim, at Mazda's suggestion, with my insurance company and they fixed it under comprehension. It cost me my deductible of $50. They said it was "road fallout".

Road fallout eh? Seems more like crap paint prep to me. The paint is certainly a weak spot on the CX-5 we just purchased. 2200 miles on ours and already has chips in 2 of the doors. Very soft.

Chips in paint due to rocks and other flying object are inevitable. Every car is subject to them. it's the subsequent rust that bothers me - and only of the roof and not on the hood where there are far more paint chips.

They are for sure, but IMO I should not have as many chips as I do with only 2200 miles on the ODO. I have not had this issue so quickly with other brands. As mine is a lease I am not too concerned, but if I purchase a Mazda in the future a clear wrap will be done as soon as I buy the car.
