for starters, most people tend to get a cold air intake (mine is an 05 mazda6s with injen CAI). that will unleash a good bit of hp/torque and has alot of bang for the $$$. next you will want to work on new headers, ypipe, high flow cats as well as new exhaust if you want. that really opens up your engine to a whole new world of options.
you can turbo your 6, i've even seen 6es that have been twin turboed. and if you want to lower your car or slap on bigger wheels, you are going to need to roll your fenders! the bigger your wheel, the heavier it will be meaning the less power you will get from your car.
these are just overviews of what you can do. there is alot of information on these performance modifications i just let you know about. if you want to find out peoples opinions and what they chose over other products, go to "mazda forum" on the top of the page, then click "mazda 6" under the vehicle selection" and then browse through the posts. let me know what you choose and if you have any questions!

stick with intake and exhaust for now, it's the easiest route to start for power. company called cp-e makes the products with the most gains....but they come with a price tag. msds is the only header out right now, though it's not the best solution it is a noticable gain.
for suspension, on the V6, there are a lot of people going with just a rear sway from Racing Beat which helps add it a bit of oversteer to compensate for the push of the stock setup. there are springs/coilovers a plenty for the car now, just need to decide how low to go. and as grey said, just watch the fenders, a bit too much drop or run an 18" wheel and a fender roll should be soon to follow.

msds does not come with a cat, but can be added. neither system will pass in the green states with visual checks most likely, but depends on how strict they are. and though cp-e list them, they aren't available yet...will be quite a while until they are ready to ship to order.
just out of curiosity, do you know exactly what they do for a visual check? i was just curious how they decided to pass or fail a car based on just looking in the engine compartment.
not sure really, they need to look at the underbelly though as they need to ensure the factory cat is in place (in cali) or if an aftermarket one is there, a reason why it was changed, as it's illegal to replace/remove a funcional catalitic converter. So not sure, there are lifts here, but not sure as i have a year left and will be going under the table when i do it.
again, all i know is the states like cali, where we have to have EVERYTHING that has to do with emissions CARB certified. only way to validly swap out a cat is for the mechanic to do so with writing, or to that effect. you can be failed if non OEM parts are on without CARB stickers/paperwork.
also, not sure if just cali, but an officer can just pop my hood and write me up for everything i don't have stickers on in my engine bay (and exhaust), then it's up to me to go to a court and prove my case. it's really fun
