Default Oil pan gasket/bolt hole lineup

2001 Mazda Tribute 3.0L 4wd. I have purchased a used engine for this vehicle and went through the engine. I purchased a oil pan gasket and everywhere i looked it was mostly a metal with rubber gasket and listed as "improved design ". Installed everything and bolted transmission (CD4E) to block and realized the bolt holes from oil pan to transmission bell housing no longer line up for the oil pan due to the new oil pan gasket. It was supposed to have the inserted rubber. Has anyone ran into this issue before? Before I go purchase the proper gasket and re-do it (job worth doing is worth doing twice!) , is this truly an improved design and they have recommended the removal of those oil pan bolts?
