Default Issues after battery replacement.

I took over my dads cx7 that he had not started in 2 months. The vehicle had battery issues and my dad had removed the battery to charge it. He left it off the vehicle for two weeks.
when I visited I checked the battery and it was toast. We got a new battery and I also changed the spark plugs and once we started the engine it now has issues idling and it stalls when you stop or making slow turns. I did that relearn that everyone said for the throttle body but it still does it. Now I also realized the battery is charging at 13.1 volts, which makes me believe it also needs an alternator. The battery light is not on, and I wonder if there is something else I’m missing that is related to this platform. I know some Honda’s charge at lower levels until more is needed so I wonder if maybe the alternator is ok and I’m looking in the wrong direction.

13.1v is fine.

Disconnect the battery again, clean the throttle body, reconnect the battery, start it up and let it idle without any loads for a few minutes then go for a drive.

Like grim said it is not the battery nor charging system.
The other thing to look at is the ignition. Because you changed the plugs so my guess is something is not correct there?
I would also look at the OBDII for any DTC (*just because their is no check engine light does not mean that there is not one) or *pending DTC. Check the monitors as well.

Rule of thumb for all, if you have a problem solve the problem and verify it to be corrected BEFORE changing any other parts!

i tried cleaning the throttle body but I could not get the blade open with the accelerator all the way down on accessory mode. I’m worried if I open it manually while disconnected if it will mess it up. Is it ok to open the blade by hand?

First you should read what my last response was before continuing to explore more area's of your issue?

The Throttle body on many MAZDA's is nothing more then a electrical motor. If you carefully manipulate the throttle plate open manually you will not harm or change any setting. They are pretty sturdy and the pre-set throttle position takes "know-how" to change the manual setting and not easy and the ECU controlled input requires access to the ECU and Throttle body control cell to change them. Not even MAZDA can do that only someone that has a program and full access to the ECU in a specific MAZDA and has experience in EFI/ECJU Calibrating.
