I live in Cyprus and my car was just imported second hand from Japan. We are driving on the same side of the road so we have a lot of JDM's here in Cyprus.
My car has an SD card with the maps of Japan on. I've donwloaded the Mazda Tool i've followed the steps but it doesen't even recognise it. Is there any way to install the european maps on the card?
The second issue is that the mazda app doesn't recognize my VIN. Is there any solution to that?
A few years back I helped someone from Cyprus with the same issue, even though he bought an EU SD card we concluded there aren't any maps available for Cyprus and the system won't activate.
SD from Japan uses another service. Europe uses NNG service and maps from Here.
Your best bet is to upgrade your car firmware at least to EU 70.00.100A install Android AUTO/ Carplay and use your smartphone for Navigation that requires to purchase a USB HUB and cables, check in Aliexpress, you'llfind a firmware link and instructions in the very same page.

It seems that now we have official Cyprus maps
I called the Mazda dealer in Cyprus to ask about this but they wanted to sell me a 400 euro Android AUTO/ Car play update.
Am not saying that upgrading my infotainment system is not an option but I want to see if there is any chance to install the maps on my SD card.
Regarding the mazda app is there any chance anyone knows what is the issue?
That's a common thing! Even we are an EU member we are not included in Europe in various topics!
The thing is that issue is fixed Mazda released an official copy of Cyprus maps. The problem is that the update tool doesn't recognize my Japanese maps SD card.
Probably maps for your area are fixed by now, your SD card is from a different company. Toolbox and maps are provided by NNG, Hungarian company they make maps for all the world except Japan. Most likely your VIN number is not in their database, contact them they have a website and you'll clear all your concerns.
You should upgrade to EU firmware anyway for a change in language and get it ready if you want to purchase an EU SD card.

Download link is in the same page you've purchase the item. To check files integrity get a checksum utility and compare hash with values I posted below. To install the kit you need to load version EU 70.00.100A or higher before you replace hardware. Two files are used in 70.00.100 but later versions only one file is needed. Install failsafe first.
