Make sure that you aren't off by 180 degrees on your TDC timing placement.

The 4-stroke cycle is suck, squeeze, bang, blow (Intake, Compression, Ignition, Exhaust) and the piston is at TDC twice within that cycle. If your spark is occuring during the intake cycle (rather than the compression cycle) you will get back-firing through the intake.

I had the same problem with my 95 Protege and it turned out to be the MAF (mass air flow) sensor. What I had to do was remove it from the air box assy. and clean the air flow sensor inside. This sensor is a very thin wire internally (when looking through the MAF tube) and is VERY sensitive to any contaminant. Normal driving can get it dirty. Be sure to use NON CHLORINATED brake cleaner or electrical parts cleaner to flush the inside if the MAF and sensor wire and being very careful not to touch the thin wire as it is very fragile. I re-installed the MAF and the car ran like new again.
