Swap from 1.8L to 2.0L problem

I swapped the 1.8L to a 2.0L but the only thing is, my check engine light comes on when I accelerate and drive it at a slow speed. If I accelerate at a rapid rate, it shuts off. I was thinking it may be because of the air intake, simply because I still have the 1.8L intake on it, the sensor may not read the proper ammout of air flow needed for the engine to run correctly, therefore the computer reads it as a problem. But if the computer reads it as a problem wouldn't it stay on? Could it be the Mass Air flow sensor, the O2 sensor or the MAP sensor? Has anyone ran into this problem after an engine swap?

If the CEL is coming on then a code should be stored even if the light goes back out. I am thinking more along the lines of Throttle Position Sensor. RX-7's would do that same light on light off thing and was almost always TPS code. What year is the car?

It's a 92 mx3, but the engine came from a 97 probe. The engine is running off of the mx3 computer and all it's components, so that may have some effect on it also.
