Default 01-03 Mazda Protege: What's the difference between the 2.0 automatic & manual engine?

Hello,

I have a 2001 mazda protégé 2.0 with a 5 speed manual transmission. I recently purchased this vehicle from a friend of mine in my Mazda club for $200. It has 120k miles and threw a rod through the side of the block. Anyways, I have been looking around for a used engine and everywhere I go online asks whether it's for an automatic or manual? I work at an auto parts store and when I look up a rebuilt engine it doesn't ask me this question. I would like to know if there is any difference between the two engines that is going to potentially cause me a headache or be a non-fit if I try installing it into my manual car. Thanks
