I replaced the plug wires and cap/rotor, but the check engine light is still coming on. The light is solid when under a load like taking off but when cruising it starts blinking. Any thoughts on what might be causing this?

Spark plugs look ok? Still getting P0303 cylinder 3 missfire. The light being on just means that a code is stored but flashing means you have a severe, catalyst damaging missfire that should be addressed immediately. Could be a compression problem at that cylinder, vacuum leak, dirty or plugged injector, etc. If no vacuum leaks are found and compression is good then might try swapping #3 injector with #1. Clear the code and drive untill light comes back on. If code set is now P0301 then it would probably have to be a bad injector.

I replaced the plugs again, now the light is on but not blinking. It seems to run better but I have not cleared the code to see if that was the cause of the light. I couldn't find any vacuum leaks so unless they are hiding from me I should be ok.
To change the injectors I just need to unbolt from the intake and change them around, right? Seems pretty straight forward. It seems to smoke quite a bit when first started, then stops once driven for a bit so I don't know if this is from before the head was worked on and the bad valve seals got oil in the exhaust that just hasn't burned out yet or if the rings are bad in a cylinder. The compression was about the same when I checked it prior to getting it running so I need to do it again and see what it is now.
Is there anything I can put in the oil that will help to seal the rings and stop the smoking?

If it is running better and light no longer blinking at you then would go ahead and clear the codes. Code will not clear and CEL will not turn off by itself untill something like 40 warm-up cycles with no missfire detected which would take a month to do. Once the code is cleared and CEL off then give a good drive and see if missfire goes away. May even reduce smoking if missfire was that bad before.
Would wait on moving any injectors around untill you have determined if you still have a missfire being recorded. Same with compression test. Lets just see if getting some fresh plugs in there has solved some/any of the problems.
