It is not a stupid question. If it is the 3.0l V6, they are notorious for having issues with the PCV valve which has resulted in a lot of engine failures at very low mileage. http://forum.mazda6club.com/index.php?showtopic=43344. Thanks.

Engines are a lot like people, some live a long time and some don't, although preventive care goes a long way in both cases.
Having said that, I have a Mazda 6s, V6, I chekc the oil all the time and I noticed somethign really interesting that I have not seen in any of my previosu cars, after 1500 miles or so the oil is still clear, this is not the first oil change for my car but I keep noticing that it takes more miles than ususal for the oil to start developing that black color.
To answer the engine replacement question, you have to match the engine with the trans, personally I would stick to the original car config because you would have to midfy too much, including the ECU to get it to work right.

Didn't Mazda re-design the valve in 2006?

Defects happen in any system to any manufacturer.
I've got the exact same 3.0L duratec 24V in my 2000 Taurus with 106,000+ miles on it and it runs like new.
