Default 1998 B4000 overheated, now hesitates.

I have a 1998 Mazda B4000 that recently had a hole in the thermostat housing which caused it to overheat.I had to constantly put water until i could get it fixed 4 days later. Since it first overheated it has begun to hesitate really badly. There is no jumping in rpms when idiling, however it has poor acceleration now and also is getting terrible gas milage. I'm not sure if the overheating somehow affected the transmission or maybe even the fuel pump. Any theories on what would cause the shaking and hesitations would be greatly appreciated. it shakes the worse at stop signs or any time stopped in drive. it idles at a hair below 1000rpms. Thanks for any help.

well man it sounds like that you blown ether the head gaskets or intake gaskets since this is a common problem after overheating the engine too much and melting it sealing areas, if i were you i would start to tear down the engine too figure out which on it is, you will notice this by what looks like a shadow or a loose spot in the gasket surfacel.
sorry to tell you this and know its a fairly big job but it sound like you lost the compression in your engine
